The stock harness can be reworked very easily since the delphi computer that runs the engine also runs the trans, it's pretty straight forward.
If you want someone to do that for you, my friend bought a Howell FI harness, they did a nice job, I'm pretty sure they're the ones who build harness's for Turn Key.
I've seen lots of auctions on ebay to rework harness's as well.
I'm doing a 5.3/4l65e install in my rockcrawler rig, plan to do the harness myself using the original and just thinning it down, I had the computer reflashed for less than $100 so that it would match my configuration/needs.
