You specify the flange to flange width, also referred to as the WMS-WMS (wheel mounting surface), when having a custom rear end built. The only thing you should add to the equation is the hat thickness for the brakes that you intend to run since these will increase your track width by the same amount. For instance, a C6 Corvette rear rotor measures .280" (9/32") through the hat, so you would want to take that into consideration when specifying the WMS-WMS dimension.

The actual housing width will vary depending on what housing ends you choose along with the associated brake/axle offset dimension. The standard Ford 9" big-bearing Torino (BBT) style housing ends have a 2.50" offset dimension whereas the "Hybrid" GM/Ford housing ends (Moser #7900 or #7900FM) have a 2.75" offset dimension, so your housing width would be narrower with the GM/Ford housing ends than the BBT by 1/2".
