I'll chime in here -- since I have cars with both systems....
This is super simple in my book... properly set up they're both going to throw you through the windshield if you lock 'em up. Having said that -- the e brake on my Wilwoods works better than the almost completely non working e brake of my Baers. My Baers are 10 years old.
Now - This is why nobody will be able to really answer this "correctly" because you're really asking an OPINION and everyone has a brand favorite....
The 6 piston Wilwood brakes on my buddies 56 Chevy big block suck... but the Wilwood 4 piston brakes I installed on my buddies 55 Chevy worked awesome and were almost like power brakes.... I have worked on my buddies 56 with the 6 piston brakes and have yet to be able to gain any better braking. I think it's the pads on these basically "race" brakes - COLD - they just don't work worth a dang. So go figure that one out. Both use Wilwood 7/8" master cylinder.
For the STREET -- any decent 4 wheel disc brake set up you choose is going to be far a better than whatever you have now.
