The filter and cooler are plumbed on the return side of the pump, so really all you can protect with the filter is the pump. If the pump fails or is making trash, it's going into the rack/box at pressure!
That being said, I'd want the filter on the rack/box return, but before the cooler. That will keep any debris from plugging up the cooler.
Some pumps have a screen on the return inlet, so that can tell you if anything made it through the filter and compromised the cooler.
