Are these blemishes make any difference? 5.3 Block is brand new, can I just assemble or do I need to take it in? Plan on doing a health H/C D1SC or Turbo

I'd smooth them out. You should be able to do it with a dremel or similar. That or have the machine shop debur it.

Dermel sounds too aggressive. A jeweler's file or even some emery cloth should clean it up. Be careful not to scratch the bore.

A fine file, emory cloth wrapped around a wooden dowel, a fine honing stone. Something like that should be fine. You have quite a bit of mild surface rust on the bore. In the process of cleaning that really well you will remove any deburring residue.

I agree with Scott, a simple debur is all you need. A dremel will take off too much material and create a bigger problem.
