Several questions;
1) Are you running Speed density or Alpha N mode?
2) Doest it take a while to crank then start?

Go into your C Comp software and take a look at your Idle Speed vs coolant temp calibration and make sure your idle speed is set high enough.

Take a look at your Start IAC vs Coolant temp map. You may have to add some more IAC during start to get it to crank over better.
If those look good you may want to look at your timing trim and IAC trims.

I had to install a small lead cell batery with a diode, right next to the box on an electromotive installation.. when the engine and batery was cold the voltage dropped below minimum voltage while cranking so it never fired... the batery supplied 12volts to the fmu while cranking, and it got recharged when the engine ran...

id chect the viltage while cranking to prevent you have a simmillar problem, it isnt uncommon for the main voltage to drop to 9-10 volts while cranking with a high output starter and a trunk mounted battery... and at 9 volts your f.a.s.t. is as dead as a doorpost.
