To cover your harness, use the expandable tubing/flex loom, which is easy to work with, and looks professional....
A bulkhead connector is an excellent idea and VERY convenient... and better yet are ITT / Cannon mil-spec "bullet" multi-pin connectors similar to what is shown in your 2nd picture.
