There are a couple of ways to do your wiring... going through the trunk floor... I've used bulkhead pass-throughs that I bought at a MARINE store (west marine) that tighten down on the wire and make them safe from chafe and also waterproof...

Make sure you use the proper gauge wiring... and fine strands carry more current than less strands same gauge wires.... WELDING cable works really well for this application.
