I've ridden in all their test cars and a few of my own, they all have some gear wine. Its pretty standard I think.

which one applies to your situation
Howling- accelerating, deceleration, up hill, down hill coast
Whine
Knocking- heavy, moderate, and light (clicking)
Rubbing noise-turning left or right
Like he said 1. Did you break it in correctly? If not then you may be the cause of the problem.

Additionally
2. What gear oil are you running?
3. Who did you buy the third member from?

Different gear sets are different. Some are consistently noisier. The ratios and the carrier play a role in the amount of noise. Did your conversations with the builder say your goal was performance and durability or quiet comfort?

Bottom line is some noise is an acceptable consequence of a performance rear. You aren't describing the noise and when it is occurring so who knows if this is what you have or if it is improper break in or if it is a mistake on the builders part.

You could try wrapping the carrier in several layers of Dynamat. It worked great on the whining noise my first wife made.

Well if that don't muffle it then I'd just run open headers to drown it out!

What is the noise?

Does it howl?
Does it whine?
Does it knock or click or clunk?
Does it do it under acceleration or deceleration or cruise?

Do I need to help you hide a body?
