that's strange. I have an LT4 with the Quicktime bellhousing on a DSE subframe using all Holley mounts/swap hardware and did not have to modify the tunnel. Like you, I originally had a 98-02 F-Body T56 that I swapped out for the Magnum-F and had no new tunnel fitment issues.
What "two other shifter positions" are you talking bout? The Magnum-F only has one other shifter opening, just like the original 98-02 F-Body T56. The Magnum-F does have a thicker cast aluminum cover in this area so you can try swapping over the thinner steel cover from your 98-02 F-Body T56 and maybe even using some low-profile allen button bolts to help with clearance. Like I said above, I did not have any tunnel fitment issues with the only change being the transmission.

The shifter position for the Magnum-F is in a better position (just like the T56 from a 98-02 F-Body) for an LS/LT swap into a first gen Camaro when compared to the original Magnum.
