I can only give judgement on the ones I've tuned which is the factory GM, factory Ford, FAST, Accel Gen VII, Electromotive (briefly), and BigStuff 3.
The factory computers are very good, now that there are tuning systems like EfiLive and HP Tuners (for the GM stuff). May not have all the extra bells and whistles like some of the aftermarket ones, but do a great job. If I wanted true altitude compensation for driving through many differing elevations the factory stuff has it nailed. Aftermarket is still working on it, at least as far as BigStuff3, and they don't have it dialed yet.
Electromotive, clunky in my opinion. Graphics were like DOS vs Windows XP as compared to the other aftermarket systems. Much lower resolution also.
Gen VII, pretty nice, but has a lot of overlapping tuning maps, plus I hated the sportsmen key vs pro key deal (had to pay $300 extra or similar to get the special key to be able to tune all the tables). One of the hardest I'd think to tune for a beginner or hobbiest.
Old FAST, my favorite for ease of tuning. Could handle a lot of power, easy to tune, and the tuning maps made sense, easy to understand. I have a new box and harness sitting in the shop for a future project.
Fast XFI and BigStuff 3, both nice, lots of features and relatively simple to figure out. Nitrous controls and other features built in. Can run two pumps, etc.
This does not rule out other systems, just that I have no direct experience with them so cannot comment from personal experience.
